The first imputation step in MaCH used a subset of 200 randomly selected haplotypes from study subjects to estimate model parameters (crossover and error rates). Genotype imputation was then conducted in the full study populations using the model parameter estimates from the previous round. R2 values in the MaCH output (which are the estimated squared correlation between each imputed genotype and its true underlying genotype) were used to assess imputation quality.
