The Benjamini and Hochberg [1] FDR is conservative. An alternative FDR algorithm described by Storey and Tibshirani [2] produced FDR estimates that were about 50% better (smaller) than those shown in Fig. 5A. Like the Benjamini and Hochberg FDR, the Storey FDR was improved by more than 50% when the data were filtered using a threshold of 25% Present.
