The CNV calls from different programs were compared against each other. In our previous work, we have demonstrated that a CNV that is confirmed by all three CNV calling programs has a higher reproducibility rate, and thus, a higher reliability (Lin et al., 2011). Therefore, we required that only CNVs detected by all three programs would be studied.
