To increase the power of analysis we again used the arbitrary FC cutoff >1 and identified 134–435 differentially expressed genes between isogenic iPSC lines (Table S2). After examination of gene ontology (GO) terms for all groups, identified using LPE or FC >1 tests, we did not find terms enriched for hematopoietic processes that would suggest a cell type of origin bias. Together, genome-wide transcriptomic analysis results show that F- and B-iPSCs are highly similar to each other, suggesting that cell type of origin is not a major factor resulting in iPSC line variability.
