We calculated genome-wide polygenic scores (GPS) using estimates from a genome-wide association study (GWAS) of alcohol consumption (drinks per week) with about 1 million individuals (Liu et al., 2019). We used PRS-CS (Ge et al., 2019), which employs a Bayesian approach to correct for GWAS summary statistics for the non-independence of SNPs in linkage disequilibrium or LD, to calculate alc-GPS. As recommended by the PRS-CS developers, SNPs for alc-GPS creation was limited to HapMap3 SNPs that overlapped between the original GWAS summary statistics, the LD reference panel (1000 Genomes Phase III European ancestry reference panel).
