Here, we characterise the nature of errors produced by the PGM, including sequencing kit, chip type, machine variability, template G+C%, and chip, read and flow positional effects. Our findings contribute to a more comprehensive understanding of the errors and biases inherent in PGM data, and will enable the bioinformatics community to develop appropriate algorithms for this new platform.
