For disease single-cell enrichment, we downloaded marker genes and AD differential expression results for each microglial state36 from compbio.mit.edu/microglia_states/. For the enrichment analysis, we applied a two-sided Fisher’s exact test using all annotated genes as a universe. We corrected for multiple testing using the Benjamini–Hochberg method.
