For most analyses, we perform a variant of the following basic linear regression: gene expression~Dx+selected covariates where Dx is the disease status of an individual, the gene expression is given in log(CPM), and weighted regression is performed using the voom confidence weights from above. For differential expression, we used the linear regression utilities in the limma package, where regression is performed for each gene separately.
