Population stratification—systematic ancestry differences between cases and controls—is a well-studied confounder in genetic association studies87. In GWAS, commonly used approaches to correct for stratification include stratifying by population cluster (Structured Association), principal components analysis (PCA) and mixed models87–90. Genomic Control may also be applied, but it is generally more useful for assessing stratification than correcting for stratification87, 91.
