We chose the ∼1,000 landmark transcripts in an unbiased manner, based on their orthogonal expression patterns. Alternative probe-selection methods, however, have been proposed (Donner et al., 2012). Whether alternative sets of 1,000 transcripts would improve the ability to discover connections (the primary goal of CMap) remains to be established.
