ChIP-Seq data was downloaded (GSE11724 and GSE11431), aligned, and analysed. lincRNA promoters were previously defined using H3K4me3 peaks3. Changes in expression of the lincRNAs upon knockdown of the TFs were analyzed using Agilent microarrays.
