Furthermore, on a practical basis, certain types of analyses that can be conducted using mixed effects models can not be conducted using GEE. For example, a mixed effects model but not GEE can be used to contrast rates of HPV infection before compared with after the initiation of highly active anti-retroviral therapy (HAART), using women as their own comparison group; an instance when it is the within-individual comparison that is of interest.
