A haplotype analysis using the haplotype carrying the most common alleles for all the SNPs as the referent indicates that there is a significant global LRT at EOT (P = 0.03) and at 6-month follow-up (P = 0.007). In the analysis at both time points, the haplotypes carrying the minor allele for rs2072661 and rs2072660 (haplotypes 11001011 and 11101011) have odd ratios indicating increased relapse rates. Any haplotype without these minor alleles shows no effect further indicating that either rs2072661 or rs2072660 are driving the effect in this region. We further confirmed the independent effect of either r2072661 or rs2072660 by performing a joint regression model on a subset of SNPs in this region (results not shown). However, because of the high amount of correlation between these two SNPs, we were unable to differentiate the independent effect of each SNP.
