We performed principal component analysis (PCA) using a random sample of 30,000 independent SNPs to control for any residual population stratification effects among the individuals of European descent. Principal components have been demonstrated to capture subtle ancestral differences even within ethnicity as well certain technical artifacts (e.g., batch effects) (35). Accordingly, all mixed effects analyses included the first five ancestral principal components as covariates.
